Okay, I have asked my teachers this question, and I have not yet recieved a satisfying answer:

The Rebbe one stated that he is not like a middle-man, because he is like G-d in a body....
To me it sounded like AZ when I heard it, but I really don't know any better, since I am still young, and new to yiddishkeit. I just wanted to know if the Rebbe - or anyone else for that matter - ever gave an explanation.

How does such a retort fit with the Alter Rebbe's warning here:

IMHO - there is the major, I would say, essential difference between those who attacked chassidim then (in the Alter Rebbe's time) and those of today.
There are no misnagdim today. If I understand correctly, the intentions of today's attackers are not pure.

No, the Previous Rebbe explains that even then some had pure intentions, and others didn't.

The same Frierdiker Rebbe writes that it was mostly the work of maskilim's spies to stir up teh hatred.
So those with not pure intentions were not real misnagdim but rather maskilim in disguise of misnagdim.

No, you've got your info. wrong. IIRC, the FR says that there were simple misnagdim, who were more aggressive, and intellectual ones, who were less extreme. I'll try to find the source, bl"n.
